En décembre 2016 on lui découvre un cancer de la gorge au CHU de Fort de France en Martinique. Il rentre se faire soigner au CHU de Bordeaux auprès de ses enfants. Il est alors suivi au sein de l'Unité de chirurgie cervicale, cancérologie et laryngologie par le Dr Erwan De Mones Del Pujol, qui constatera que le cancer est de stade avancé et non opérable. Malgré un diagnostic douloureux, le Dr De Mones Del Pujol laisse entrevoir un espoir de rémission grâce à un traitement par radiothérapie et chimiothérapie.
En juin 2017, deux mois après la fin de son traitement, la rémission de son cancer a été reconnue par le corps médical du CHU de Bordeaux. Francis Tolan reste conscient que de nouvelles manifestations de la maladie peuvent resurgir à nouveau mais
